Is there a service, similar to Google Maps which takes into account
the weather?

Let's say I need to drive from Boston to Houston in the next few days.
I am flexible in terms of date and route, but obviously prefer a route
and date that maximizes nice weather.

Suggestions?

I don't know of an automatic or real-time routing tool. There are services for
ship traffic.
Here is an add-in for Google Earth http://earth.google.com/ that has radar,
forecasts...

Just do a search for "weather".
Google Earth will use a GPS, but updating along the route would require a mobile
internet connection.
