Does anyone know of any remote sensing software which allows a pixel
to be associated with multiple values?

Pretty much all of them; it is called a multi-band image. And pretty
much any GIS will allow an attribute table to be attached to grid
cells (which can be seen as equivalent, though philosophically it is a
bit different).
