Should I back up the data that is on the Garmin (Nuvi). I note that the file
structure is FAT32 - my PC is NTFS.

Any views?

There will be no problems with the two different file structures.
I suggest you connect the Nuivi to the computer and then copy the Garmin
folder to a convenient place.
Go through the "safely remove" process to disconnect the garmin. Now you can
go to the saved Garmin folder and play with it in Explorer. Any files you do
not need can be deleted for the copied folder.

File structure on a remote device is mostly irrelevant for copying or
moving files around. It only really matters if you need to be able to
backup exact copies of file system/directory/file metadata, file
permissions etc. In your specific case, it matters not.

If it did matter, then you'd want to use a backup programme capable of
reading the specific source filesystem and storing it inside a container
file, eg .tar, .zip etc which accounts for any uniqueness of the source
information.
